SUMMARY: A main task in computational cancer analysis is the identification of patient subgroups (i.e., cohorts) based on metadata attributes (patient stratification) or genomic markers of response (biomarkers). Coral is a web-based cohort analysis tool that is designed to support this task: Users can interactively create and refine cohorts, which can then be compared, characterized, and inspected down to the level of single items. Coral visualizes the evolution of cohorts and also provides intuitive access to prevalence information. Furthermore, findings can be stored, shared, and reproduced via the integrated session management. Coral is pre-loaded with data from over 128,000 samples from the AACR Project GENIE, The Cancer Genome Atlas, and the Cell Line Encyclopedia. SUMMARY: We present several recent improvements to minimap2, a versatile pairwise aligner for nucleotide sequences. Now minimap2 v2.22 can more accurately map long reads to highly repetitive regions and align through insertions or deletions up to 100kb by default, addressing major weakness in minimap2 v2.18 or earlier. MOTIVATION: Deciphering nucleosome-nucleosome interactions is an important step towards mesoscale description of chromatin organization but computational tools to perform such analyses are not publicly available. RESULTS: We developed iNucs, a user-friendly and efficient Python-based bioinformatics tool to compute and visualize nucleosome resolved interactions using standard pairs format input generated from pairtools. SUMMARY: The global response to the COVID-19 pandemic has led to a rapid increase of scientific literature on this deadly disease. Extracting knowledge from biomedical literature and integrating it with relevant information from curated biological databases is essential to gain insight into COVID-19 etiology, diagnosis, and treatment. We used Semantic Web technology RDF to integrate COVID-19 knowledge mined from literature by iTextMine, PubTator, and SemRep with relevant biological databases and formalized the knowledge in a standardized and computable COVID-19 Knowledge Graph (KG). We published the COVID-19 KG via a SPARQL endpoint to support federated queries on the Semantic Web and developed a knowledge portal with browsing and searching interfaces. We also developed a RESTful API to support programmatic access and provided RDF dumps for download. MOTIVATION: The aim of quantitative structure-activity prediction (QSAR) studies is to identify novel drug-like molecules that can be suggested as lead compounds by means of two approaches, which are discussed in this article. First, to identify appropriate molecular descriptors by focusing on one feature-selection algorithms; and second to predict the biological activities of designed compounds.Recent studies have shown increased interest in the prediction of a huge number of molecules, known as Big Data, using deep learning models. However, despite all these efforts to solve critical challenges in QSAR models, such as over-fitting, massive processing procedures, is major shortcomings of deep learning models. Hence, finding the most effective molecular descriptors in the shortest possible time is an ongoing task. One of the successful methods to speed up the extraction of the best features from big datasets is the use of least absolute shrinkage and selection operator (LASSO). This algorithm is a regression model that selects a subset of molecular descriptors with the aim of enhancing prediction accuracy and interpretability because of removing inappropriate and irrelevant features. RESULTS: To implement and test our proposed model, a random forest was built to predict the molecular activities of Kaggle competition compounds. Finally, the prediction results and computation time of the suggested model were compared with the other well-known algorithms, i.e. Boruta-random forest, deep random forest, and deep belief network model. The results revealed that improving output correlation through LASSO-random forest leads to appreciably reduced implementation time and model complexity, while maintaining accuracy of the predictions. SUMMARY: The ability to unveil binding patterns in peptide sets has important applications in several biomedical areas, including the development of vaccines. We present an open-source tool, CNN-PepPred, that uses convolutional neural networks to discover such patterns, along with its application to peptide-HLA class II binding prediction. The tool can be used locally on different operating systems, with CPUs or GPUs, to train, evaluate, apply and visualize models. MOTIVATION: An abundance of new reference genomes is becoming available through large-scale sequencing efforts. While the reference FASTA for each genome is available, there is currently no automated mechanism to query a specific sequence across all new reference genomes. RESULTS: We developed ACES (Analysis of Conservation with an Extensive list of Species) as a computational workflow to query specific sequences of interest (e.g., enhancers, promoters, exons) against reference genomes with an available reference FASTA. This automated workflow generates BLAST hits against each of the reference genomes, a multiple sequence alignment file, a graphical fragment assembly file, and a phylogenetic tree file. These data files can then be used by the researcher in several ways to provide key insights into conservation of the query sequence. MOTIVATION: The FOBI ontology can be of great help in nutrimetabolomic studies due to its wide variety of applications, including the possibility of performing different enrichment analyses. However, the programming skills required to query and explore it may limit its use by the scientific community. RESULTS: Here, we present the fobitools framework, comprised of an R/Bioconductor package and its complementary web interface. These two tools allow researchers to interact and explore the FOBI ontology in a highly user-friendly way. The fobitools framework is focused on the novel concept of food enrichment analysis in nutrimetabolomic studies. However, other useful features, such as the network interactive visualization of FOBI and the automatic annotation of dietary free-text data are also presented. MOTIVATION: Pangenomics evolved since its first applications on bacteria, extending from the study of genes for a given population to the study of all of its sequences available. While multiple methods are being developed to construct pangenomes in eukaryotic species there is still a gap for efficient and user-friendly visualization tools. Emerging graph representations come with their own challenges, and linearity remains a suitable option for user-friendliness. RESULTS: We introduce Panache, a tool for the visualization and exploration of linear representations of gene-based and sequence-based pangenomes. It uses a layout similar to genome browsers to display presence absence variations and additional tracks along a linear axis with a pangenomics perspective. SUMMARY: The IntelliCage systems offer the possibility to conduct long-term behavioral experiments on mice in social groups without human intervention. Although this setup provides new findings, only about 150 studies with the IntelliCage system have been published in the last two decades, which is also caused by the challenging problems of processing and handling the large and heterogeneous amounts of captured data. This application note introduces the Python-GUI IntelliPy, especially designed for users not very experienced in using programming languages. IntelliPy allows users to quickly analyze the IntelliCage output in a user-friendly way, thus making the systems more accessible to a broader audience. Bisulfite sequencing data provide value beyond the straightforward methylation assessment by analyzing single-read patterns. Over the past years, various informative metrics have been established to explore this information. However, limited compatibility with alignment tools, reference genomes or the measurements they provide present a bottleneck for most groups to include this information as standard analysis. To address this, we developed RLM, a fast and scalable tool for the computation of frequently used Read-Level Methylation statistics. RLM supports several common alignment tools, works independently of the reference genome and handles all frequently used sequencing experiment designs. MOTIVATION: Visualizing two-dimensional (2D) embeddings (such as UMAP or tSNE) is a useful step in interrogating single-cell RNA sequencing (scRNA-Seq) data. Subsequently, users typically iterate between programmatic analyses (including clustering and differential expression) and visual exploration (e.g., coloring cells by interesting features) to uncover biological signals in the data. Interactive tools exist to facilitate visual exploration of embeddings such as performing differential expression on user-selected cells. However, the practical utility of these tools is limited because they don't support rapid movement of data and results to and from the programming environments where most of the data analysis takes place, interrupting the iterative process. RESULTS: Here, we present the Single-cell Interactive Viewer (Sciviewer), a tool that overcomes this limitation by allowing interactive visual interrogation of embeddings from within Python. Beyond differential expression analysis of user-selected cells, Sciviewer implements a novel method to identify genes varying locally along any user-specified direction on the embedding. Sciviewer enables rapid and flexible iteration between interactive and programmatic modes of scRNA-Seq exploration, illustrating a useful approach for analyzing high-dimensional data. MOTIVATION: DNA methylation plays an important role in epigenetic modification, the occurrence, and the development of diseases. Therefore, the identification of DNA methylation sites is critical for better understanding and revealing their functional mechanisms. To date, several machine learning and deep learning methods have been developed for the prediction of different methylation types. However, they still highly rely on manual features, which can largely limit the high-latent information extraction. Moreover, most of them are designed for one specific methylation type, and therefore cannot predict multiple methylation sites in multiple species simultaneously. In this study, we propose iDNA-ABT, an advanced deep learning model that utilizes adaptive embedding based on bidirectional transformers for language understanding together with a novel transductive information maximization (TIM) loss. RESULTS: Benchmark results show that our proposed iDNA-ABT can automatically and adaptively learn the distinguishing features of biological sequences from multiple species, and thus perform significantly better than the state-of-the-art methods in predicting three different DNA methylation. In addition, TIM loss is proven to be effective in dichotomous tasks via the comparison experiment. Furthermore, we verify that our features have strong adaptability and robustness to different species through comparison of adaptive embedding and six handcrafted feature encodings. Importantly, our model shows great generalization ability in different species, demonstrating that our model can adaptively capture the cross-species differences and improve the predictive performance. For the convenient use of our method, we further established an online webserver as the implementation of the proposed iDNA-ABT.
